Abstract

Sulfolobus spp., ein Vertreter der thermoacidophilen Crenarchaeota, ist auf dem Weg sich als wichtiger archaealer Modellorganismus zu etablieren. Aufgrund seiner Wachstumsbedingungen von 75-80 °C bei pH 3-3,5 ist Sulfolobus biotechnologisch ebenfalls von hoher Bedeutung, da seine Enzyme thermostabil und, im Fall von sekretierten Enzymen, auch säurestabil sind. Bisher waren jedoch in vivo-Experimente in Sulfolobus nur schwierig durchzuführen, da trotz jahrelanger Bemühungen nur wenige genetische Systeme zur Verfügung standen, die außerdem Probleme hinsichtlich ihrer reproduzierbaren Anwendbarkeit aufwiesen. Das Ziel dieser Arbeit war es daher, einen kleinen, episomalen, einfach zu handhabenden Sulfolobus-Escherichia coli Shuttle-Vektor zu entwickeln. Zur Konstruktion eines Sulfolobus-E. coli Shuttle-Vektors wird ein E. coli-Replikon mit selektivem Marker, ein Sulfolobus-Replikon und ein selektiver Marker für Sulfolobus benötigt. Zu Beginn der Arbeiten unklar war, welcher Faktor entscheidend für die Etablierung verlässlicher Vektoren sein würde. Daher wurden, ausgehend von einer breiten, gut charakterisierten Auswahl verschiedener Shuttle-Konstrukte, möglicher selektiver Marker und potentieller Rezipientenstämme, optimale Kombinationen identifiziert. Als Sulfolobus-Replikon wurde das kryptische Plasmid pRN1 aus Sulfolobus islandicus REN1H1 gewählt, da es eine geringe Größe von 5,4 kb und eine geeignete Kopienzahl von 2-23 Plasmiden pro Zelle aufweist, sowie das am besten untersuchte crenarchaeale Plasmid ist. Auf dem Plasmid befinden sich drei konservierte offene Leseraster, die für das multifunktionelle Replikationsprotein Orf904 und die zwei sequenzspezifisch DNA-bindenden Proteine Orf56 und Orf80 codieren. Über den Replikationsmechanismus oder den Replikationsursprung des Plasmides ist jedoch nichts bekannt. Um die Funktionsweise des Plasmides pRN1 besser zu verstehen, wurde die Transkription des Plasmides untersucht. Dadurch sollten auch Hinweise auf essentielle Regionen bzw. mögliche Unterbrechungsstellen zur Shuttle-Vektorkonstruktion gewonnen werden. Es wurden fünf Transkripte im Bereich der offenen Leseraster kartiert. Erste Hinweise auf mögliche Regulationsmechanismen zur Kopienzahlkontrolle von pRN1 wurden durch die quantitative Bestimmung des Verlaufs der Transkriptanzahlen pro Zelle während verschiedener Wachstumsphasen und die Untersuchung der Stabilität der Transkripte gewonnen. In in vivo-Experimenten konnte gezeigt werden, dass das Protein Orf56 als Transkriptionsrepressor wirkt und somit die Transkription des Replikationsoperons reguliert. Das Replikationsoperon orf56/orf904 wurde als essentiell zur Shuttle-Vektorkonstruktion eingestuft. Um möglichst viele gleichmäßig über den restlichen Teil des Plasmides verteilte Unterbrechungsstellen zur Vektorkonstruktion zu erhalten, wurde eine Transposon-basierte Bibliothek erstellt, aus der 13 Konstrukte ausgewählt wurden. Eine effiziente Selektion wurde durch die Verwendung uracilauxotropher, pyrEF-defizienter Mutanten erreicht. Daher wurden uracilauxotrophe Mutanten als potentielle Rezipientenstämme isoliert und phänotypisch, genotypisch und hinsichtlich ihrer Reversionsfrequenzen untersucht. Die funktionsfähigen pyrEF-Gene aus Sulfolobus solfataricus P2, codierend für Enzyme des Uridinmonophosphat-Syntheseweges, wurden als selektiver Marker zur Uracil-Selektion in die 13 verschiedenen pRN1-Unterbrechungskonstrukte integriert. Die verschiedenen potentiellen Shuttle-Vektorkonstrukte wurden in die sechs zur Verfügung stehenden uracilauxotrophen Rezipienten transformiert. 11 der 13 Vektorkonstrukte replizierten stabil in der Sulfolobus acidocaldarius pyrE-Deletionsmutante MR31 unter Uracil-Selektion. Die Vektoren zeigten Kopienzahlen von 2-8 Plasmiden pro Zelle in Sulfolobus, rekombinierten nicht und integrierten auch nicht in das Wirtschromosom. Sie waren in E. coli stabil und erlaubten eine einfache Klonierung zusätzlicher DNA-Sequenzen. Mit Hilfe der verschiedenen Unterbrechungskonstrukte und weiterer Deletionskonstrukte konnten erste Informationen zur Funktion des konservierten Leserasters orf80 erhalten und das minimale Replikon von pRN1 eingegrenzt werden. Außerdem wurde die Eignung der Shuttle-Konstrukte für Reportergenexperimente und zur Expression von Proteinen in Sulfolobus demonstriert. Weiterhin konnte mittels Lactose-Selektion das Wirtsspektrum der Shuttle-Konstrukte auf S. solfataricus ausgedehnt werden. Als Schlüsselfaktor zur erfolgreichen Etablierung der Shuttle-Vektoren konnte hoher Selektionsdruck, der nur mittels Deletionsmutanten erreicht werden kann, identifiziert werden. Die Identifizierung dieses kritischen Faktors wird die Entwicklung weiterer genetischer Systeme für Sulfolobus erleichtern.

Sulfolobus spp., a thermoacidophilic crenarchaeot, is developing into an important archaeal model organism that is increasingly being used in biochemical and molecular biology studies. Furthermore, Sulfolobus is interesting from a biotechnological point of view. Because of its growth conditions (75-80 °C and pH 3-3,5) enzymes from this organism are thermostable and, if secreted, also acid-resistant and may have potential for industrial applications. So far, in vivo experiments in Sulfolobus were hampered by the poor reproducibility of the few described genetic systems. Therefore, it was the aim of this work to develop a Sulfolobus-Escherichia coli shuttle vector. The construct should meet the needs for a small, episomal, easy to handle multicopy vector. The different components required to construct a Sulfolobus-E. coli shuttle vector are an E. coli replicon with a selectable marker for E. coli, a Sulfolobus replicon, and a selectable marker for Sulfolobus. The strategy to establish a successful shuttle vector system was to identify optimal combinations of vectors, selectable markers, and recipient strains from a variety of well characterized potential shuttle constructs, possible selectable markers and potential recipient strains. This strategy was chosen, because in the beginning of the work no information was available concerning the crucial factors to obtain reliable shuttle vectors. The cryptic plasmid pRN1 was chosen as Sulfolobus replicon because of its relatively small size of 5.4 kb, suitable copy numbers in the range of 2-23 copies per cell, and its being the best studied crenarchaeal plasmid. pRN1 contains three conserved open reading frames coding for the multifunctional replication protein Orf904 and for the two sequence specific DNA-binding proteins Orf56 and Orf80. No information regarding the mode of replication or the origin of replication of pRN1 was available. To deepen the functional understanding of the plasmid pRN1 and to obtain information on essential regions and suitable interruption sites for the vector construction, the transcription of the plasmid was studied, revealing five transcription units within the regions of the open reading frames. Quantitative examination of the time course of the transcript abundance in different growth phases in combination with transcript stability measurements yielded first suggestions for possible regulatory mechanisms. In vivo experiments revealed that the protein Orf56 acts as transcriptional repressor and controls the transcription of the replication operon. The region of the replication operon was classified as essential for the shuttle vector construction. To obtain a variety of different interruption sites within the remaining region of pRN1, a transposon based library was generated and 13 constructs with equally distributed interruption sites were chosen. Efficient selection could be achieved by complementing uracil auxotrophic pyrEF deficient recipient strains with the intact pyrEF genes from Sulfolobus solfataricus P2 as selectable marker. Different pyrEF mutant strains were isolated and characterized with regard to their phenotype, genotype and reversion frequency. The different recipient strains were assayed for restriction activity. In case restriction activity was observed, methylases were tested in order to protect the shuttle vectors from restriction. As genomic instabilities due to high activity of insertion sequences had been observed in well characterized Sulfolobus strains, it was attempted to identify genetically more stable recipient strains. For that reason the spontaneous mutation frequency and the fraction of insertion element mutants for different Sulfolobus strains were determined. The potential shuttle vector constructs were transformed into six different uracil auxotrophic recipient strains. 11 out of 13 constructs replicated stably in the pyrE deletion mutant Sulfolobus acidocaldarius MR31 showing copy numbers of 2-8 vectors per cell without rearranging or integrating into the genome. The shuttle vectors were found to be stable in E. coli and to be suitable for cloning of additional DNA sequences. By analyzing the replication ability of the different interruption constructs and additional deletion constructs information on the functional role of the conserved open reading frame orf80 was obtained and the minimal replicon of pRN1 could be narrowed down. Furthermore, the suitability of the vector constructs for reporter gene experiments and for the expression of proteins in Sulfolobus was demonstrated. Using lactose selection, the host range of the shuttle vectors could be extended to S. solfataricus. The key factor for the successful establishment of the shuttle vectors was identified to be high selective pressure, that can only be obtained with deletion mutants. This finding will facilitate the development of further genetic systems for Sulfolobus.
